I'm not talking about turning the family pet into a killer, but enhancing the protective instincts that come naturally for most GSDs. I make a point to always praise my dogs for alerting me to a stranger, and it has helped, especially for the younger dog. She will now seek me out if she perceives a threat, and make sure I am awake if the middle of the night. The other night I pretended to still be asleep and she continued to come back into the bedroom until I "woke up."  (Very good girl.) Any other suggestions along the same vein?

If you want to bring out the protective nature naturally then bond with the dog.   Its that simple.
You can socialize the dog, and later teach suspicion of certain types of strangers but you should know what your doing to do it right.
I love the GSDs natural character and instincts, and they do it out of love for their owner... 
Thats my humble opinion.

I think it's more than just bonding with the dog, but that's a good start :)  I think it has to do with buiding the dog's confidence. Your dog could love you to pieces but still run and hide if faced with a real threat.

you are right triodegirl. Dogs have several options when get threatened. Flight, peacing, warning off and so on.
flight or avoidence is the natural thing what dogs do when they face a real threat. All what you have to do is teach the dog flight/avoidance will not foil the threat. they learn this very quickly if the training is being done right.
